Hi David
Yes, if you have writable permissions for your .htaccess file the script will automatically rebuild it after package or plugin installation. There is a confusing message like 'You have to rebuild the .htaccess'. and blah blah but actually the script rebuilds it itself. Note it's not secure to have writeble permissions for .htaccess file permanently. You'd better set them 777 when you are configuring your site and then change it back to 755 or any other.
